Wellbutrin is a drug that tries to promote dopamine production, and the theory is that, by boosting this neurotransmitter, it will clear up depression. The problem with that, however, is that these prescriptions are often too powerful. The antithesis of dopamine is serotonin. If you boost dopamine, you do it at the expense of serotonin and vice versa, unless you have a balanced drug that can level both out. Your headaches, in my opinion, are being caused by the drug chipping away at your serotonin levels. Migraine sufferers, for instance, are often seen as having them caused by low serotonin levels.

FYI, the anti-smoking drug, Zyban, is just repackaged Wellbutrin. They renamed it to avoid the bad press that Wellbutrin causes seizures (a sustained release version of Wellbutrin solved that seizure problem).
